On the main page pagination does not work. I had to comment out the lines 43 and 132 in the nav-bottom-new.php file, which contain "global $paged".

this is probably 3rd party plugin conflict, i am also suggesting the same as you did for fixing the issue.
i hope will fix and update the plugin soon.
